I have an indoor hibiscus for a year and a half...its getting big (I repotted it once) and the problem is it looks funny because the bottom half is wood, the top half is green but there are only a couple flowers at a time.  It looks more tall than full.  If I prune it down will I kill it?  How do I know what to cut and where not to?

It will not kill you hibiscus at all. Its actually good to prune to promote more growth/ and branching. It sounds like your hibiscus needs a good prune since you said you only get a few flowers at a time.
